ScriptLogic have developed some applications to address the security configuration of Sharepoint.

Security Explorer allows you to browse and configure the security structure of the share point and Enterprise Security Reporter has 24 of its 140+ reports dedicated to reporting on Sharepoint and its permissions.

In addition to security issues, MS has to do something about SharePoint's performance, usability, and feature set. By performance, I mean speed. I have no specific evidence, but SP just feels slow. By usability, I mean the number of mouse clicks one has to perform to execute common tasks. And, by features, I mean improving the wiki and blogging functions to bring them on-par with their FOSS (free and open source software) counterparts. SharePoint should be a #1 top priority for Microsoft. Why? 1) It has already gained a place in many organizations; 2) it has very little competition when it is viewed as a package; 3) it only runs on Windows (servers) so selling more Sharepoint means more sales of Windows; 4) it's a platform, so MS can keep selling new apps to plug into it.
